Hi,

I am finding that decoded file size is 4kB less than the original file size. I am using the MPEG-4 ISO Reference Software for encoding and decoding. In fact, the first 2048 samples (= MDCT length) of the orginal file are not in the decoded file.

Does anybody know the reason? Is this expected?

It seems that your encoder-decoder pair does not compensate delay, or it is an encoder/decoder bug.

AAC Encoder in Nero 6, for example, does compensate the delay of the encoder. It also has gapless support, so the file can be perfectly synced and the same length (in samples) like original.
