When converting from one audio format to another, (WAV to MP3; Ogg to AAC; AAC to WAV etc) does it matter what frontend I use? Or is it only the actual codec's that effect the quality of the resulting file?

Only the actual Encoder affects the quality.

The settings of the encoder affects quality, and the default settings may be different in different frontends. But if you make sure you are using the same settings it doesn't matter which frontend you use.
