Does anyone know a program that will encode to Vorbis directly from the Line In on my soundcard?

Use Winamp for that!

Mix a good line-in plugin:
http://home.hccnet.nl/th.v.d.gronde/dev/lineinWA2/index.html

With Peter's out_vorbis (included in latest Winamp version), and you have a line-in recorder as good as it can get!
