I have a simple batch file (on Windows) that can decompress .ape to .wav and then compress with flac, but of course I lose all the tag info.

Is there a way of doing this while maintaining the tag info?

Is it possible to transcode directly from ape to flac? or does it always have to decompress to wav?

Also my ape's are tagged with apev2 tags, are these tags just attached to the resulting flac's or are they converted to another tag format or converted in any way?

Can you recommend a way to automate all this? I have quite a few apes that I would like to change to flac so i would like this process to scan through the folders and convert any apes it comes accross to flac and change the cue sheet and embed a copy within the flac.

Load ape files into foobar, make sure you have foo_clienc with the flac preset set up correctly, select ape files, right click, select Convert, done.

Open cue sheet with a text editor, copy contents, paste it into a tag, usually CUESHEET. After this, you can do whatever you want with the file, leave it alone, delete, invite it to dinner.

If you have all files in foobar's database, run a search for files with ape codec, select all results, convert them as described above. You can change cue sheets with any text editor that supports something like "Replace in files". I don't know any way to automate embedding cuesheets into tags, but there is probably a way to do it with a script.

foobar2000 will do with the Converter tool, APE to FLAC on-the-fly, assuming you will install the APE component DLL to have encoding/decoding APE support (as APE is not open source).
