Load ape files into foobar, make sure you have foo_clienc with the flac preset set up correctly, select ape files, right click, select Convert, done.

Open cue sheet with a text editor, copy contents, paste it into a tag, usually CUESHEET. After this, you can do whatever you want with the file, leave it alone, delete, invite it to dinner.

If you have all files in foobar's database, run a search for files with ape codec, select all results, convert them as described above. You can change cue sheets with any text editor that supports something like "Replace in files". I don't know any way to automate embedding cuesheets into tags, but there is probably a way to do it with a script.
