i just completed a large batch conversion and observed the following:

the original files are flac files with embedded cuesheet (one album = one file) that were generated with flackattack. the size of the original directory is 30.9 GB with 120 files.

the destination directory now contains alac files. the size is 30.9 GB with 1876 files.

so far so good.

what raised my concern is that the temp directory that contains the intermediary wav files is also 30.9 GB with 1876 files.

something does not make sense. shouldn't the wav directorey be larger?

If you used the -o option, then the output files were copied back to that directory, whereupon the temporary wav files were probably removed. So you should have ALAC files there, not WAV files. They may be misnamed, I grant you.

In any case, if the files in iTunes play okay, then who cares? Dump the temporary files.
