I'm using foobar2000 v0.9.1 to transcode some lossless audio files to lossy MP3. If I'm using the "unstable" Monkey's Audio decoder, would this have an impact on the quality of the output file?

Would the decoder in general have an effect on the quality of the output file?

If the decoder produces a bit identical WAV file then the answer is no.

Unstability is related to tag handling. Read this and this. The component is stable quality-wise.
