Surely there is a way for the tree to update itself when your media library does?
Part of this issue is that playlist tree, by design, can have links to files that are not in your library. So it does not make sense to remove all the entries that are not in the library whenever you refresh the library.
If you were to delete a file or move a file using the file operations in the foobar2000 context menu those items should be removed or updated in the tree.
If they are new files, they shouldnt be in any static playlists, so its sort of a non-issue.
If you want to refresh all the queries in the tree, you can run Library->Playlist Tree->Root->Refresh All Queries in the main menu to update them all.
