When I download the source codes i get a whole bunch of weird files. I have no idea how to use these files I am used to .exe files like lame.exe and flac.exe. Can someone help me with this? Do they have to be compiled for use in foobar? If so, how do I do this? Please excuse my ignorance. Thanks in advance.

Josh has provided binaries, so you don't need to use the source files.
Download the Windows binaries here. Inside the zip you will find flac.exe and metaflac.exe. Just replace your current flac.exe with the new one.
