Do these programs output files that have the correct time in all players?
That'd be impossible unless you recode everything to a CBR stream I suppose. Why? The awful truth is: Every MP3-related piece of software (including players, cutting tools) have their own quirks -- especially regarding VBR streams. The idea is to combine those pieces of software in a way they're best suited. For example pcutmp3 was
designed with lame-tag-aware players in mind -- like Foobar2K. pcutmp3 and Foobar2K go well together. However, if pcutmp3 generated mp3 files lead other players to report faulty track lengths the most likely cause is a buggy player that can't handle MP3 streams correctly. The player doesn't even need to support the lame-tag (unless you want gapless playback).
As you might suspect ... as the author of pcutmp3 I'm biased when it comes to mp3 cutting tools

Honestly, I've no idea what a specific tool other than mine does or doesn't do exactly since I havn't tried them. But reports from other users seem to indicate shortcomings regarding VBR tag generation and/or bit reservoir damages at cutting points.
Cheers!
