I just wanted to know if the command for adding ID3v1 and ID3v2 tags to LAME 3.90.3 encoded files is the same for those encoded by LAME version 3.97
I think it is the same, but check by running lame --longhelp to verify.

I'd also like to know if there is any advantage to using APE over either or both of these ID3 tags.
APE tags are usually used to store replaygain tags (not the one in the lame tag). It is also more flexible. I just let foobar2k put APE & ID3v1 tags on my mp3 files when I add replaygain. More players understand ID3v2 tags though.

I tend not to use the "fast" within my command line, though. Any advantages?
I would stick with the old vbr routines with older versions of lame (3.93 and earlier). The only way to find out if the speed increase is worth it is to ABX.

Also, what's the major difference between Stereo and Joint Stereo?
Just one note on this.. I wouldn't use joint stereo IF I intended to try to upmix to 5.1 later during playback (matrix or dpl2) or if I wanted to use a vocal remover dsp (aka removing the common 'center' channel). Otherwise stick with joint stereo.
