Does this happen when you press "Save All"?

Or only when foobar closes.

I'm pretty sure the config is saved when you press "Save All". I just tested by pressing "Save All" and checking the "Last Modified" time on foobar2000.cfg. You can also set a keyboard shortcut ("[main] -> File -> Save Configuration").
