This is a actually a question I'm posing for a friend. I don't use itunes, so I didn't know how to help him:

"I have an ipod, so I use itunes to rip music/put it on the player. However, I've discovered that when I edit the id3 tags of files in foobar, it doesn't play correctly in itunes, and treats the file like it no longer exists. I deleted the files and then re-ripped them, and now everything is perfect, although I need to use itunes to edit tags, otherwise, if I use foobar, itunes no longer recognizes the songs, which will no longer work on my ipod and causes issues with the files.

Basically what I'm asking is, is there any way to change this so that I can edit the tags in foobar without it screwing with the itunes library? Thanks."

You don't provide enough info the diagnose the problem. But I can tell you that I use fb2k to convert files to LAME VBR MP3s and use the tagging function within fb2k and I also import these files into my itunes library for use in my ipod and with 1000s of tracks, I've not had any of the problems you're talking about. So it is not the "itunes/fb2k" interaction causing the problem. One thing you should check is what the tagging options are set to within fb2k. Just make sure that ID3v2 tags are being written. If you want to use the songs in itunes, select the "compatibility mode" within the tagging options so that ID3v2.3 tags are written.
