Is there any way I can test if my APE files are actually ripped from CDs (genuinely lossless) instead of converted up from a lossy format like MP3?

You can burn the ape files to cd and use Tau Analyser (or auCDtect) to see if the original sources were lossy or lossless: http://www.true-audio.com/Free_Downloads

Would Tau Analyser work with a virtual drive using a mounted CUE sheet and WAV image, thus saving one the cost of a CD?

I haven't anything fancy like Tau Analyzer. Install FooBar2000 and activate the spectrum view. Play something of yours that is genuinely lossless and then something that is genuinely lossy. You'll see a difference. Then look at what yours looks like.

yeah, convert back to WAVE and compare them to the original WAVE files.

auCDtect works directly on wav files. Just convert to wav. There is no need to burn a cd.
