I know there are options for automatically embedding a cue sheet when ripping/encoding, but how about embedding a separate cue in an existing FLAC image?

AutoFLAC makes the creation of the FLAC image and cue sheet nice and easy, but I haven't been able to get it to embed the cue sheet. That wouldn't be a big deal if I could use AutoFLAC to rip/encode and create the cue sheets, then use something else to embed them afterwards.

Looking at metaflac documentation I think I can see how to do it file by file from the command prompt, but that would be a pain for a large number of rips. I can't see how to do it in the graphical tag editing software I've used in the past. Is there a graphical frontend that makes this a bit faster and more friendly?

It's a shame that Foobar2000 doesn't seem to have an option to embed cue sheets, it has just about everything else, including the ability to update the cue sheet...

You can embed with foobar.

I only have 0.9.4.5 o this (Win2K) machine, but I think it's the same for 0.9.5: select one file and then choose "Utils" > "Edit Cuesheet" from the context menu.

You can install cygwin, which is free and use the beautiful Unix 'find' command to embed CUE sheets using metaflac itself.
