I sometimes have APE or FLAC images with a cue file, which doesn't point to the correct image name but to "image.wav".
In order to open it I then have to edit the .cue file manually and correct "image.wav" in "image.ape".
Is there a way to tell Foobar to handle this automatically?

No. The referenced file could be in any format supported by foobar2000.
