I'm looking at a gap of 3496 samples. I get the same result using mp3DirectCut.

Though this won't solve the problem that your result is not gapless, you might want to look into rebuilding the header after joining.

I can get exactly the same thing using the windows copy command minus the ID3 tags your program added.
