I am starting to re-rip ~1k albums onto my computer. I have been encoding everything to FLAC and have included album art and lyrics on each album (where available). My plan is to have foobar2k convert all the completed FLAC albums into the mp3 format and put them into a completely new directory tree. I am not encoding to 2 formats at once because I need to clean up the tags and art problems after each rip (I'm using a batch loader). Question: will the Foobar2k format conversion utility copy over folder.jpg and other ancillary files when doing a batch conversion? If not, is there an add-in that performs this function? A shell script could parse through the folders and copy the files but if the tool already has the functionality then that's one less problem for me to deal with. Thanks!

Not possible.

You could try something like Karen's Replicator.

I believe you can set up a filter to only copy jpg's to a similar file and directory structure elsewhere.

I use dbpoweramp to both rip to FLAC, obtain metadata and album art (the new R13 multiple database comparison approach is top notch). Then I use dbpoweramp to create a mirror of the flac files in mp3 (lame vbr). All data and art is copied over (either file embedded art or folder.jpg from the folder, depending on how you store your art). The best ~30 bucks I ever spent. Google around and you'll see that folks here are generally in agreement that dbpoweramp and EAC are the two rippers of choice.
