I have two separate 24bit 96KHz stereo WAVs from a 4.0 channel Q8 tape. Track one is front left + front right channels, and track two is rear left + rear right channels. I would like to be able to merge or downmix the front and rear channels into a single 24-96 stereo WAV. What are some of the programs out there that will do this?

What sparked this is I'm using fb2k with the "Convert 5.1 to stereo" DSP enabled, but oddball channel configurations like 4.0, 4.1 and 5.0 do not sound as I think they should. Sometimes I notice certain parts of a song where an instrument is at a much lower volume level than normal, and sometimes it appears to be missing completely.

Try SoX. You'll have to futz around with the command line, but you'll have complete control over the channel mapping and balance.

Not sure if this will do what you want, but I have down-mixed 5.1 audio to stereo using BeSweet.
