For example if I have the same track with different mastering, to recognize it.

Or if I have a segment of a track, to match that within the track.

Or if I have parts of the track, say some layers were added to one version, to match the two tracks by some percentage of similarity.

Interested in any programs with similar functionality you may know of.

CompAudio and PQEvalAudio from McGuill are very powerfull tools. You can use CompAudio to find best offset to shift one of them for best matching. PQEvalAudio can be used to find out how much are samples perceptually different (PQEvalAudio as I remember can not compensate for offset itself).
You can find more info about these tools at http://www-mmsp.ece.mcgill.ca/Documents/So.../AFsp/AFsp.html. Source code should also be available.
