The problem is "a bit" more complicated, as it also occurs when I tag the affected files with APEv2 or when I completely remove all tags.

Oh i see... so some actual content was overwritten by parts of the ID3v2 tag. In this case, i don't know a solution.
(edit: Well there would be one, that is, creating a new header and replacing the corrupt musical content with 0-bytes, a la VBRfix for MP3, maybe you can ask Frank Klemm if he'd program such a tool.)
